Human Microbiome

The human microbiome is the community of bacteria, archaea, fungi, and viruses that inhabit the body surfaces and cavities, together with their genes and metabolic activities.

Detailed Scientific Explanation

Site-specific communities. Gut, skin, oral cavity, airway, and vagina each have distinct, characteristic communities. Diversity is generally protective in the gut; the healthy vagina is the opposite, dominated by Lactobacillus with low diversity.

Functions

  • Colonization resistance — occupying niches, consuming nutrients, producing bacteriocins and secondary bile acids that suppress pathogens
  • Metabolism — short-chain fatty acids from fibre fermentation; vitamin K and B synthesis; drug metabolism
  • Immune education — development of regulatory T cells, IgA induction, mucosal barrier maintenance

Perturbation. Antibiotics cause rapid loss of diversity with incomplete recovery. The clearest clinical consequence is Clostridioides difficile infection following loss of colonization resistance, and faecal microbiota transplantation restores it — one of the few microbiome interventions with strong randomized evidence.

Interpretation caution. Most microbiome–disease associations are correlational, confounded by diet, medication, and geography, and inconsistent between studies. Methodological choices dominate the results — see Microbiome Statistics.
